There are so many ways of determining fees it's hard to make a hard and fast rule.
As one starting out, I'd suggest that you break a project into stages, each with a client deliverable at the end and price them on an hourly basis, with your hourly rate set to have you working 70% of the year to earn what you think you are worth - the other 30% of the year you will spend marketing, selling and self education.
Be careful to define also what you will not do: I suggest you will not chase authorities approvals, attend endless client meetings (except on an hourly rate basis: same goes for phone calls and letters your client wants you to write: charge in 10th of hour increments like lawyers do.)
