It's the same with interior design, always a struggle to work out how to creat some kind of order.
I usually categorise my ideas in the form of which rooms they relate to, and then which period of house. In England where I'm from, that is quite easy as nearly all houses relate to a particular style.
Maybe you could categorise your portfolio in the same way? Just collating your drawings and designs into individual categories relating to a particular style or trend.
If you're really stuck, just arrange them by date and alphabetical order, it's the easiest way till you think of something better.
I think as long as they are presented tidily and in some form of order, that's the most important thing to consider.
Don't feel like I've been much help but i tried :-)
Good luck anyway.
