Once you have two rectangles intersecting for your roof, simply group these two rectangles together and then use the Trim Tool to trim them along their intersection line (which is easy to see in shading mode). Then ungroup and delete the left over pieces.

Another way to make hipped roofs is to use the Polyline Tool to draw trapezoids and trinagles in plan view representing each slab of the roof. Then extruding and sloping these pieces. This way you do not need to trim the roof pieces at all.
