Grouping walls and cutting them from an elevation view is an efficient way to go. But, from an elevation view, it is often difficult to see where exactly all the openings are. But as long as you are careful not to trim through the openings, they should be just fine.
The only time I would expect openings to disappear would be when they have been trimmed through. If this does not appear to be the case in your instance, we would certainly like to hear about it.
