Good question. The trick is that "merging objects" with the Merge Machine is different from "Merging Files" with the File menu Merge Files... command, active for the Lights and Textures window.

Merge objects to save memory, and merge files to compile large projects from pre-made 3DMF files.

There's also a special tool we use in-house for merging DesignWorkshop model files without loosing the phases. Please contact Artifice Support for more on that, and on other short-cut methods for merging separate files for large projects. [Hint - .dw files are imple text files, so if the phaes match...]
