Could be that you are not losing faces but rather they are coming in with the normals facing the wrong direction. Try applying a 2 sided material to the whole model and see if the faces are still missing. I assume your faces show up in Autocad. If this is the case then one of your options is to go in and "flip" the normals on just those faces. Tedious but this is what has to be done sometimes. Or you can make all your materials 2 sided at the cost of slightly slower rendering times.
