Say you draw 3 floor plans on one layer then move them to separate layers, the Z value would be the floor to floor height between the plans. Unless the plans are perfectly lined up the plans will not be perfectly aligned over each other when projected into 3D space. An "alighn layer" command would simply do this so it would not matter where the plans were drawn (2D locations) Not everyone draws each plan directly over the other or moves a plan to another layer then modifies it for the next plan. The Z height sets the relationship between layers regardless of the stacking order in the layer setup and could overide it.
